I believe game updates are in a different format. the disc icon will say something like invalid/incompatible iover the disc and it won't load.

Im not sure if you can do that, but you can combine all updates into one pkg if that helps. Just extract them all and then paste them all into one in order of version number, starting with oldest. overwriting files if asked, then pack up the resulting folder with param.sfo from latest update.

You can extract the content of the PKG files (in sequence) and overwrite the existing files, excluding PARAM.SFO, EBOOT.BIN, self and sprx, These files should be installed anyway with a PKG in hdd0.

BUUUT For better results, I suggest to leave the original files untouched and add the DLC packages and updates to PS3_EXTRA folder (I created a tool for that).
When you mount the game you will see 2 BD disc icons (one for the game and the other the updates).
If the game have many packages for DLC / update you may want to merge them into a single PKG as DeVil303 suggested ;)

Quick tutorial for games in folder format (you can create an ISO after):
Put the PKG files (updates, dlc, fixed, etc} in PS3 UPDATE folder or in the root folder of the game, run the tool Create_PS3EXTRA.exe, select the Games folder and press the button to create the extra folder in the selected games.

Use this tutorial if you want to do it manually

From my experience using ps3_Extra folder is the most practical way. Its so easy if using "create ps3_extra" from ps3 tools collection.

ive used the ps3_extras folder quite a lot but noticed that in some games two disc icons dont show only the extras folder making the main game unplayable.
