Strange and the explain is very interesting
There are PS2 emulator config commands that allows to change the aritmetic operations accuracy in a range you can specify

To simplify it... you need to imagine this accuracy as the number of decimals used in the math operations (as example... is not the same multiplying something by 2.001 than 2.0012), when you are fighting a boss in the game is needed to substract the values of your "hits" from the health bar of the boss
And this is where it was happening the problem :D

yeah I get it, it has to do with how it handles floating point numbers

This glitch only appears on the PS2 versions when you play it on the PS3 which runs PS2 games via an emulator.

*only after I posted this did the next two posts show xD, sorry.
 
Hi yall, first off great job getting it to work!
Secondly, i just wanted to let you all know that the link from @cygmon0 isn't working for me, it takes me to a page that just says 403 FORBIDDEN so i can't access the file. Hopefully you guys can see this and make it available again someho as me and many others playing Kingdom Hearts II Final Mix will definetley need it.

Config is included in ManaGunZ, and in webman MOD. But if for some reason you need it, here it is.

Hey guys, I'm having the same problem getting stuck at the Hostile Program boss on KH2. I'm playing using Multiman with a Ferrox jailbroken PS3 slim. Ripped the game from the actual disc and now playing the Game ROM through multiman.

I'm a super noob when it comes to all this and even after reading through this whole thread, I can't follow any of this.. Can someone make a like very simple step by step guide on how to get what config put where? Like imagine you're talking to a child type of simple steps Or maybe someone would be interested to make a YouTube tutorial for this? I think that would be super easy to follow..

Would really appreciate the help. I'd love to finish KH2.. Let me know if you need any info. on like what game version or whatnot I'm running (also maybe how to find that ). Sorry for being so technologically inept...

Make sure you're using PS2_Classics GUI 2.1. Earlier versions may not ask if you would like to choose a specific or custom CONFIG file.
@kozarovv shared the Kingdom Hearts II CONFIG file needed to play beyond this bug, which can be found HERE.

Once you get to the final steps of converting Kingdom Hearts II with PS2_Classics GUI 2.1, you will be prompted to select a CONFIG file, in which case you'll need to use the one mentioned here. Just make sure you unzip it.
After converting it and using this CONFIG file, you'll need to re-install the game as you normally would, which requires deleting the old Kingdom Hearts II backup you previously installed on your PS3. You may keep your memory card containing your KH2 saves, they won't be effected during this process, just don't delete the memory card.

Once you re-install Kingdom Hearts II with this new CONFIG file, you should now have no problems getting past this pesky bug!

get configs HERE. match the games ID number to correct config.

i have not played ps2 on ps3 in along time. somebody else will have to explain it or recommend a guide.
 
PS2 CONFIG Database (aldostools.org)

Download a CUSTOM version of the config according to your region (it is written on the spine of the box - SLES/SLUS/SLPM with a number), copy it to the /dev_hdd0/PS2ISO folder of the PS3. You have to rename the file to match the ISO filename, for example, if it is the Kingdom Hearts II.iso, the config name should be Kingdom Hearts II.iso.CONFIG. Remember to include the iso extension from the image's filename and make sure the .CONFIG is written uppercase.
