Testing release v2.11, only basepack: link
Colecovision added. Put coleco roms into a folder named coleco and select it in the options as one of rom folders.
Coleco bios needed (coleco.zip), it can be putted into same directory or system directory.
For coleco roms details, search FBNeo RL plus resources on archive.org.
Fbneo core updated.

Edit: repacked pkg for old firmwares, same link.

Do you put your snses roms into a folder named

snes

?
Do you selected that folder inside OPTIONS as a roms folder?
Your snes roms have the right names? (snes nomenclature where, for example, 3 Ninjas Kick Back (USA) must be named 3ninja.zip)

Start a game with a libretro core like FBNeo or start FBNeo Core MOD from Main Menu.
ON RetroArch menu go to Settings -> Input -> Hotkeys -> Menu Toggle Gamepad Combo
Inside MEMU TOGGLE GAMEPAD COMBO you can choose your preferred combo.
Back to main menu ->Configuration File and Save Current Configuration to save your choice.
Unfortunatly RetroArch layer hasn't square + select but i suppose one other can be good for you, for example Down + Select or Hold select (2 seconds) and so on.

now how to set scanlines for all games and register different configuration (cfg) controller for cps and neogeo.
In fbneo RL 1.09 it was very simple, scanline was enabled for all games and I had 2 cfg files (neogeo and cps) I loaded when I wanted.

So.... Start a game and open Quick Menu of RetroArch layer (L3+R3 if you didn't change combo buttons)
QUICK MENU -> Shaders -> Shader Passes
SHADERS PASSES must be at least 1
Set Shader #0 selecting (for example) scanline.cg
Shader #0 Filter and Shader #0 Scale can be not modified
Set Apply Changes to apply changes
Go to Save
Inside Save you can choose

• Global Preset if you want your shader will be applied globally for all FBNeo (Libretro cores)
• Core Preset if you want your shader will be applied only for current Core
• Content Directory preset if you want your shader will be applied for the current game's folder
• Game Preset if you want your shader will be applied only for current game

In your case, make different folders like neogeo and cps3, put your roms there and make your shader one for folder.

Same thing for Controls
QUICK MENU and then -> Controls
Change your conf buttons (Port 1 Controls and/or Port 2 Controls...)
Save Core Remap File for Core button definitions
Save Content Directory Remap File for folder button definitions
Save Game Remap File for Game button definitions

A little bad news.
Since 16 August 2020, Retroarc layer was affected by a bug about Load State on PS3. I have discovered it few days ago (i'm sorry for that).
Retroarch devs have decided to change the way of declaring huge string variables from using heap memory to stack memory. Our poor PS3 has a small stack and this caused a segmentation fault.
I solved it and in the next version that bug there will be no more. The big news is that they have started to listen to me and they have accepted my solution also from their side. (github)

Make a test.... download this freeware snes game: Super Boss Gaiden
Rename it to testcart.zip (one rom recognized by FBNeo RL Plus)
Put testcart.zip on PS3 into a folder named snes
Select that folder as one Roms Games folder:

and then make a Rescan

After, you will see

Bingo!!
Now you are ready to put your snes roms in that folder and make a new Rescan
Rom names must follow Mame Nomenclature: Snes games
One help could be archive.org
Go there and search MAME 0.202 Software List merged

All that have a sense if you have already installed Snes pack upgrade, of course.

Would it be possible to add the following new megadrive/genesis games to the list on a future update?

Xeno Crisis (2019)
Tanglewood (2018)

And finally a couple of quick questions regarding the CPS 1 & 2.
The CPS1 games are working flawlessly, however the CPS2 boot to a black screen, and locks up the PS3, could this be the romset?
Can both CPS1&2 files be placed in the same folder?

Could be a romset issue (which one are you using), but typically CPS games are not as demanding in that aspect as most arcade roms.
Neo Geo and CPS seems to be the most forgiving with romsets from my experiences.
But i would not dismiss it.

In my plans for next version there is an update of MegaDrive games list, and Xeno Crisis and Tanglewood there will be.
Tell me some examples of of CP1 &2 not good or not working.
Roms set is fondamental, so check your roms version using a prog like clrmamepro or comparing files inside one your rom and what is inside this about that rom. Another way to understand if your roms are good for current FBNeo core is retroroms.info

I doubted that those titles were affected by Big Endian issue.... No.... good!
