You should compare the MD5 the program gived to you, with the MD5 on redump.org.
Same with the SHA1.

If it's from the MD5 program, how am I supposed to compare the Md5 the program gave to me with the md5 file?

You don't need the file... You can see and copy&paste the Hash directly from the site I have linked to and look under the track-section...

So it seems another game broken on newer builds...
Although it would take further testing for being 100% sure. It happened to me with some problematic-on-newer-builds games that they worked flawlessly on 0.9.2 with just default settings, but they could also perfectly work on newer builds adjusting MODEs in a certain way.
