To make the clock transparent you can use "xmb_plugin_normal.rco and xmb_ingame.rco". But you will need to extract the PNG from them and then replace the old logo with the new one. In your case the black one and repack it and install and you'll have black psn ball with transparent clock!

EDIT: I made one with transparent clock bar (black theme) right now! Download it if you want to!

If you are in 4.89 that is gonna be your issue. After Sony prepped the firmware to remove the ability to buy direct from your PS3 it broke some strings causing issues. Can not even use them on CFW either without modding. Shouldn't be to hard to rip the 4.84-4.88 versions clock mod and swap it for the one you have on 4.89 using HEN. All the info to do this is on the psdevwiki but be careful using HEN modding the wrong files can cause a soft or semi brick.
