The image created by MC Anihilator contains two files in .bin and .mci formats. I have tried several ways but I was unable to edit them.

He told you a thousand times what tools you need and what to do.

For example: I would like to update the opl, place the popstarter file inside the MC

You can do that in SECONDS on a PS2 via LaunchELF!

and make modifications so that the apps appear in the opl apps tab. I don't know if it is possible to configure the apps that will appear in the funtuna list on the PC.

Not required, if you simply use SAS-Compliant APP-Folders!

File managers not modifying files, but managing them like eg. copy, paste, delete, rename.
