I have tried using a formatted drive to fat32 using a small ISO game (225MB), it does not get recognized by webMAN. Tried using a JB/folder format game with webMAN also, does not seem to work with getting recognized. I have tried using webMAN 1.46.16 with these methods. I even tried another webMAN, the new version 1.46.18, can't get the ISO to appear, nor the folder format game.
Listing the ISO and folder under their respective areas with this drive does not seem to work for me when using webMAN 1.46.18 lite even.
I am on 4.76 Rebug Lite using the latest 4.76.00 Multiman too. I have refreshed xml and html too. I can still install pkgs through xmb using this drive under fat32.
Even when I get my ntfs ISO to get recognized in webMAN, I go to launch it and it gives me "error!" every time. I use genps3iso 2.5 for my ISOs that are created.
Rudi already gave you a few suggestions to try. If it still doesn't work, I suggest you go through a process of eliminating possible causes.
In ntfs, you mentioned getting error, what kind of error?
Have you tried your iso on the internal HDD in PS3ISO folder? Same goes for JB in the appropriate folder on dev_hdd0?
This way you make sure that the problem comes from your external drive & not your general setup..
Just like Rudi, I doubt that genps3iso is the culprit however you should also try using Irisman or Gamesonic
See if the game is recognised by it in either iso or jb & use the included utulities to convert your jb to iso or extract your is as jb as you see fit.
Remember you can tweak the USB access times in wMM setup, you might give it a try too eventually.
If nothing works, report & we'll keep brainstorming.... ☺

Have you tried using an older wMM version like the original one that cane with Rebug?
Also have you checked your boot_plugins.txt? There should not be a wMM entry if webman support is enabled in Rebug Toolbox..
